The Enterprise version includes everything in the Advanced version plus two additional features. First is the new GW3D, a 3D visualization tool that works with Vistas (this can be purchased separately for other versions of Vistas). The second is a license of Remote Model Launch so that Vistas can launch MODFLOW, MODPATH, and MT3DMS over a network on another workstation.
